How to Fix EndNote & Zotero Field Code Corruption in Word
It usually happens at the worst possible time—right before submission. You click "Update Bibliography," and instead of a neatly formatted reference list, your Microsoft Word document is suddenly filled with chaotic curly braces and code blocks like {ADDIN EN.CITE ...}.
This is known as field code corruption, and it is a common issue for researchers using Zotero, EndNote, or Mendeley. In this guide, we'll explain why it happens and provide the exact steps to rescue your manuscript.
Why Does Citation Corruption Happen?
Citation managers use hidden background code (OpenXML fields) to link your in-text citations to your bibliography. These codes can break due to:
- Track Changes: Heavily editing a document with "Track Changes" turned on is the #1 cause of broken field codes.
- Copy-Pasting: Copying text that contains citations from one document to another can sometimes break the hidden XML links.
- Format Conversions: Saving as an RTF or an older Word format (.doc) strips out modern field codes.
Step-by-Step Fix for EndNote & Zotero
CRITICAL WARNING: BACKUP YOUR DOCUMENT FIRST.
The steps below involve unlinking Word fields. If done incorrectly, you will permanently destroy automated Tables of Contents, figure cross-references, and native equations. Always duplicate your file before proceeding.
If your document is corrupted, do not panic and do not start deleting things manually. Follow this exact sequence on your backup file to repair it.
Step 1: Unformat Citations
Before trying to repair the document, you need to strip it down to plain text markers. In the EndNote ribbon, select Convert Citations and Bibliography > Convert to Unformatted Citations. Your citations will now look like {Smith, 2020 #34}.
Step 2: Strip Hidden Codes (Carefully)
Even after unformatting, ghost codes may remain.
- Press Ctrl + A (Windows) or Cmd + A (Mac) to select all text.
- Press Ctrl + Shift + F9 (Windows) or Cmd + 6 (Mac). Note: This permanently unlinks all fields in the document.
Step 3: Transfer to a Clean File
Document corruption often lives in the file's hidden metadata. Press Ctrl + C to copy your clean text, open a brand new, blank Word document, and press Ctrl + V to paste it.
Step 4: Rebuild the Bibliography
In your new, clean document, navigate back to the EndNote or Zotero ribbon and click Update Citations and Bibliography. The software will scan the temporary markers and rebuild the fully formatted references cleanly.
Step 5: Resolving Zotero "Document Locked" Errors
If Zotero refuses to update and displays "Zotero experienced an error updating your document" or a perpetual locked indicator:
- Completely close Microsoft Word and quit the Zotero desktop application.
- Relaunch Zotero desktop first, then reopen your Word document.
- Click Zotero Document Preferences in Word, switch the citation style to another standard format (such as Nature or IEEE), and click OK. This forces Zotero to rewrite all reference field XML trees.
- Once refreshed, switch the citation style back to your desired target style.
Step 6: Fixing Mendeley Cite Cloud Sync Glitches
Mendeley Cite runs as a modern Office JavaScript add-in rather than a classic COM macro. When references freeze or fail to update:
- Click the three dots (...) menu in the top-right corner of the Mendeley Cite panel and click Update from Library.
- If references remain unlinked, sign out of Mendeley Cite inside Word, close the add-in panel, and sign back in to refresh your OAuth session token.
- Ensure Track Changes is set to Original or No Markup while refreshing, as active revision marks block Mendeley from replacing citation runs.
Pro-Tip: Toggle Field Codes
If you just want to see if your codes are intact, you can press Alt + F9 (Option + F9 on Mac) to toggle the display between normal text and field codes. If you see the codes, they aren't necessarily broken—you just have the developer view turned on!
Before submitting to peer review, always ensure your document is purged of orphaned markup.
